I have used Canon printers for some years. I like the printers but have never liked the software that goes with them.
My latest printer is a Pixma Pro-100, which comes with a software program, Color Management Pro Tool. With this program you can make your own printer/paper profiles for the printer.
The software prints 14 rows of color patches using three pages. The Color Munki Photo software, used for the same purpose, prints less color patches using two pages. More patches should yield better profiles.

I tried the usual techniques of rebooting the computer, rebooting Color Management Pro, while trying all three USB connectors. Nothing worked. The Canon software would not recognize the connection of the Color Munki.

I booted Color Munki Photo and the program recognized the connection on all three USB ports. Thus, the cable and the ports were working.
Solution
Well perhaps this isn’t a solution but served as a work around at least for my setup. It might help you too if you have the same problem.
Boot both Color Munki Photo and Color Management Pro. Initially Color Munki Pro will recognize the connection and Color Management Pro will not.

Now move the Color Munki cable from USB port to USB port. At some point, the Color Munki Photo program will not recognize the connection and the Color Management Pro will magically recognize the connection.
I don’t know why this works. I had a number of papers to profile. Using this technique, I was able to get Color Management Pro to work on all three USB ports, but only with Color Munki Photo booted.
Once you finish a profile with Color Management Pro, you have to start all over with this process including calibrating the Color Munki even though it has already been calibrated with the first profile.
Do the profiles work once made? Yes. I am printing through Lightroom 5 and all works as it should.
